Personally, I don't count Mission separately, I class it the first ep of DMP, but I've voted for it here.
My choices would be DMP first by some distance. Followed by The War Machines, and then The Savages just shades it over The Ark for 3rd place.
Worst one for me is the Myth makers. Tedious beyond words.

I like The Daleks Masterplan the best. It's a classic, and one of the darkest and certainly the most ambitious Doctor Who story of all time. Such a shame a lot of it is missing. It needs an animated version pronto.
I always had a soft spot for The Ark. I first saw it when I was very young on video and it was enjoyable, and whilst I can see how cheesy it is now, it's a reasonably interesting idea.

Daleks' Masterplan, The Massacre and The War Machines get my vote. Masterplan is one of the finest Dalek stories ever made (with a truly superb ending that packs a powerful punch on every viewing), The Massacre gets a vote purely because of its own ending respectively (Christ, what a performance from Hartnell), whilst War Machines is flawed but consistently well-made and entertaining.
Season 3 is general is fairly inconsistent, but its highs are toweringly high.
