One for me is the Valeyard. While spawned during truwho darkest time, he is a great character and antagonist. On the one hand I’m happy he was left out so they couldn’t ruin him but given how nuwho loves pointless shallow drama it’s a wonder he never appeared. Especially after the time Lord victories and dream lord. If there were any brains behind this show that would have been subtle hints to wards a far better anniversary special.

If Michelle Gomez had been reined in (like in s10 of Nu Who or Gotham, neither of which were particularly restrained otherwise from what I remember) she would have been considerably more effective as that character instead of the s8/s9 Missy monstrosity.

At one point in the scripting/pick ups stage, I think Missy was presented as The Rani...but it may have just been to throw off spectators who were filming at the time.
I'd have loved the Mandragora Helix to have returned, there was a brief phase where I though Tennant's finale in 2009/2010 was going to be an adaptation of the novel 'Beautiful Chaos' which featured Ten and Wilf going up against the Helix.
A 'Nu Who' take on the Valeyard appeared in the Eighth Doctor Time War audios, only still played by Michael Jayston.
