Which one do you prefer?
Series 1's best story is better than anything in Series 2. However, the two Cybermen adventures Rise of the Cybermen and Doomsday are better than anything else Series 1 has to offer. Series 1 has bad episodes, but there are less of them and they're not as bad as the clunkers of Series 2. Eccleston/Rose is a much better duo than Tennant/Rose and Captain Jack adds a whole new dynamic to the first series that's sadly absent in the second.
I think I'm going to go for Series 1 on the strength of the finale as well as the enjoyment factor of episodes like Aliens of London and Boom Town.

Series one all the way.
Tonally all over the place, but not without its classics.
Barring School Reunion, the Cybermen two parter, and The Christmas Invasion?
I really don't remember much about S2.
I also include Tennant's performance as one of the issues.
Despite my love of Tennant's Doctor, Series 2 (being his very first) is the result of an actor spending thirteen episodes building his character.

Series 1. It’s tonally very poorly thought through, but it’s not as smug or complacent as swathes of Series 2, nor is Billie Piper’s Rose characterised as insufferably in the former. Moreover, nothing in Series 1 quite approaches the sheer insurmountability of New Earth, Love and Monsters or Fear Her.
