Resurrection for me although I rate both of them very highly. I've gotta go for Resurrection too purely because of it's grittier stark set pieces. In terms of script/plot cohesion Earthshock is probably superior, but bollocks to that, just give me lots of humans dying horribly instead! But do you know what is sorely lacking in BOTH stories? Strangulation! Apart from the big kaled bogey on the soldiers neck, there just isn't enough strangulation in EITHER story! Doctor Who just isn't Doctor flipping Who without a good honest bit of innocent strangulation! Obviously JNT should have been dismissed on the spot for neglecting his duties in that regard. Eric Saward too. What the hell were they both thinking of? Making bloody daisy chains and singing "Oh Lardy-Dah, what a lovely nice idyllic world this all is..." instead? Pair of molly coddling wet wipes.

Now I've not watched either for a long time but I remember liking both a lot. Both are very dark stories that seem hell bent on trying to bring back the glory both races had lost during Tom's run, for while Genesis was a great story, it frankly dose more for Davros then the Daleks who until the end are just minions. Destiny and Revenge, while I do like them, are not great stories and the two first most iconic enemies of Doctor Who really didn't remained mostly obscure during Tom's long run. In fact the Daleks are tying with the Sontarans for number of stories.
Both result in a pretty serious loss for the Doctor also. Adric is killed and Tegan abandons the Doctor.
If I had to pick it comes down to one thing. The Cybermen are the true villains of their own story were as in Resurrection once again the Daleks battling with Davros for screen time. While its far better here then Destiny, and has its good points, it makes a story about the Daleks return as a more serious threat seem less genuine.
