The best regeneration story is definitely Caves of Androzani for me. The best Dalek story is Remembrance and the best Cybermen story is Earthshock. I think I slightly lean more towards The Five Doctors in terms of multi Doctor stories these days as well. JNT got it right when it mattered.

Some more: City of Death is the best over seas adventure while the best Master tale for me is probably Survival. Best debut? I say this with absolutely no embarrassment or shame: Time and the Rani  |

War Games for regeneration, Remembrance for Dalek, Invasion for Cybermen, Five Doctors for multi, and I agree with City and Survival. Spearhead is the best debut story.

Cybermen: World Enough and Time
Master: The End of Time
Multi: I guess Five Doctors, though it's flawed.
Debut: Power of the Daleks
Regeneration: War Games
